It should be fine; at deinstallation time there's no difference
between a locally-installed (dpkg -i) versus apt-installed (apt-get
install) package.

On removing a package that you've installed via dpkg -i, whatever you
use to remove it will mark any dependencies no longer depended upon as
removable, and you can remove them with apt-get autoremove, as for any
other package. This is part of the point of the deb package.

The bigger problem, normally, is resolving what it needs at
installation time, but even that's quite simple when you know how to
read the questions.
