It might be as simple as a messed up shortcut/menu entry. I'm not familiar how you can inspect or edit them in Unity though - try google it and check if everything is in order (maybe post the results here). I'd check if changing the command on the shortcut to 'gksu synaptic' triggers the authentication properly.
