You are muddying the waters. The select/middle-click copy is NOT going
via the clipboard. The clipboard is something separate, used via
Ctrl-C, Ctrl-X, Ctrl-V in GUI apps.
Try it. Select something, copy it.
Now select something else.
Go to a new app.
Middle-click: your last selection is pasted.
Now move down and press Ctrl-V. The clipboard is pasted.
This demonstrates that they are separate and that one does not
overwrite the other.
