update-motd not updating /etc/motd after LTS upgrade

Hm.  Can you configure ssh to use PAM for sessions, but not for auth?
I mean, wouldn't

  PasswordAuthentication no
  ChallengeResponseAuthentication no  # already set to no by default on Ubuntu
  
be sufficient to implement your security policy?
