This may be way off base (I don't use proFTP), but are you sure that the
"root directory" you see is the same as the "root directory" they see?
Often, the exposed "root directory" is somewhere less absolute than you
might expect - such as their home directory or something. Admittedly I'd
expect to see "directory not found" rather than "permission denied", but
still...
Read the log file messages the proFTP server makes on startup - might
tell you what's going on. In particular it'll tell you if the server is
unexpectedly trying to chroot when they log in, which might well
generate permissions errors.
And check out likely modifiers in the proFTP configuration - look for
things that change the user's view of where things are.
