You should try remastersys.It's awesome.

Using this you could backup your home directory, all the packages and
configurations.When you reinstall your distro it will restore
everything(home dir,packages u had, and all the settings).

I would suggest you to try installing your custom distro in VM first(for
testing purpose).

P.S:- you could install remastersys using synaptic pkg manager
