does it work on your desktop, or in your file manager (i.e. for
selecting multiple objects in there)?

If this doesn't work, open up a terminal (Applications > Accessories >
Terminal) and run the following command:
	xev

while that's running, press your Control and Mouse keys to make sure the
events are actually being picked up by the system (I know you said that
it works in windows, so hardware failure isn't likely, but the events
still may be being missed for some reason...)

If they show up there, then have you set up any shortcuts that use that
key combo, or possibly some compiz effects that are triggered by that
key combo? If you have, you will have to disable them in order to make
it work.
