Yes, I've noticed this with Emacs 23.1 on OpenSolaris. I think it has
to do with the type of font (old bitmap fonts versus the newer FreeType
fonts).

The News file for 23.1 (which you can get to from the Help menu) has a
whole section on fonts ("Changes related to the new font backend"). It
implies that both the X core (bitmap) fonts and FreeType fonts should be
available to you, unless Emacs.FontBackend has been set to ignore the
core fonts. Is the Emacs font chooser failing to display fonts that
xlsfonts shows as present?
