Nope - they are using different profiles, different directories
(including profiles), and 2.x follows the Fx 'new-window/tab' rules
while 1.1.6 uses the remote rules. From the cli or nautilus I can also
launch multiple instances of 1.1.6 or 2.x using different profiles
(default & test) with no issues. Also, as noted; all works just fine in
hardy, it's only since intrepid that the problem occurs.

Sounds like launchpad time... now I just have to figure out the right
package to report against; gnome-panel, gnome-menus, or?
