Which method of starting applications have you seen?

There is no difference between applications and scripts, both are 
invoked in exactly the same way. Whatever you use to autostart 
applications likely has a 'browse...' option to let you find your script 
and run that, though I've not got a *buntu box handy to check on.

To start on boot, using scripts in /etc/init.d is the traditional 
method. There are plenty of howto's on the net explaining how to get it 
running in the right runlevels and the like.
