You are running eclipse and perhaps that is the problem:

<http://www.google.com/search?complete=0&hl=en&q=ubuntu+%2Beclipse+%2Bcpu&btnG=Search>

https://help.ubuntu.com/community/EclipseIDE
https://bugs.launchpad.net/ubuntu/+source/eclipse/+bug/334991

Leave a terminal open and run top:

$ top

When your screen goes grey click the terminal and see which processes
are eating up your cpu... my guess is that it will be eclipse. If it is
not, then at least you can start troubleshooting on the process that
does. Do a ctrl-c on top and then post the output of the top 5 process
from top, just copy & paste similar to this:

  PID USER PR NI VIRT RES SHR S %CPU %MEM TIME+ COMMAND

26926 gg2xp     20   0  404m 340m  35m S  4.0 33.9   5:43.27 VirtualBox
