how to make programs dock with closed

for pidgin, from the buddy list go to "Tools > Preferences | Interface
Tab > System Tray Icon" select the mode which suits you (probably
"always show icon")

Likewise, for transmission go to "Edit > Preferences | Desktop Tab >
Show transmission in the system tray". There you go!
