how to modify pdf file on Ubuntu

For basic viewing I use Evince. apt-get install evince.  It will show in the
menus as Document Viewer, and it's a Gnome application. 

I do a lot of pdf viewing and have a need to mark them up with highlights
and comments.  I run PDF-XChange-Viewer with Wine and it works great.  It's
free but not open source, but I'd rather use it than be forced to use
Windows.

ViewPDF, a GNUStep application, is also decent for just reading.  Runs fine
and is in the repos.
