I believe Amarok does that.  Its much like iTunes, works with iPods
and other MP3 players for syncing music files.

Songbird is an iTunes style jukebox music player built from the
Firefox code and has recently matured into a very powerful music
player.

There is also Rythmbox which is another jukebox style iTunes-like
music player that can sync to MP3 players.

I believe these can do it, if not I know someone on this list will
know which player will meet your needs.
