I've got nothing direct, but about all I can think would do something like
this is to have mucked with the settings that handle multiple displays -
setting your primary display as a non-existent external display.  Is Gnome
saving this perhaps?

What happens if you simply move xorg.conf away, and then try to
dpkg-reconfigure?
