Connecting Molecules

Really a shot in the dark, but it maybe that it's your screen saver
that misbehaves. There is one called "molecules", and when it starts it
says "Constructing molecules" (not "connecting", but maybe you misread
it ?).
Now, I remember threads/bugs that related to Screensavers that froze
the computrer (hence the need to reboot/restart the machine, like you
had to do), when the screensaver uses OpenGL / accelerated 3D.

If I am right, then an easy way to figure it out, would be for you to
 simply disable your screensaver: go to System->Preferences->Screen Saver, 
and uncheck the checkbox that reads "Activate screensaver when computer is idle".

Really a shot in the dark, but worth a try nonetheless I think ! ;-)
