Interesting. What's the output of this:

ls -l /lib/modules/`uname -r`/kernel/drivers/char/agp

If the whole directory doesn't exist, maybe it will help to reinstall
the kernel:

sudo apt-get install --reinstall linux-image-`uname -r`
