I found Foxmarks to do this for me.
Syncing my boomarks with a file on a server.
You can even use your own ftp server if u got one.
And you can sync between different OS's.

Another good program seems to be bookmark holder.
It stores Bookmarks in an mysql database and 
comes with a konqueror and firefox plugin,
but i couldnt get it run till today.
