John,
    Having been down the road with both getting the raw source and using 
the built in Eclipse; I suggest you either use the repository or the 
source files and not try and split them.
    My preference for Eclipse is actually to use the source from Sun for 
Java and the Eclipse packages from the main Eclipse site. Some of my 
developer's are now using a prepackaged solutions from www.easyeclipse.org
