Do you have "Empty trash on exit" selected in preferences?  It is in 
mail preferences under the general tab.  At least, it is on mine 
(6.06).  It may be different if you are running Edgy.  It should delete 
all messages in trash when you close Evolution with that option marked 
in preferences.  If not, then maybe someone else would have another idea.
