It depends upon what the end function of this server will be.  If you're
looking to serve up remote desktops, I think the Alternate CD would be a
good choice because it gives you the most control over how you install
the system, as well as LVM and RAID support and installs the desktop
environment too.  Then you can install the "linux-server" package which
installs a kernel tailored for server hardware.

The server CD gives you a text based install with a secure and lean
installation, best suited for GUI-less applications such as a file(NFS,
SAMBA), print(CUPS), or web server(APACHE).  It also has a LAMP option
that installs and configures all the packages for a Linux, Apache,
MySQL, PHP/Perl server (works great) and installs the kernel suited for
server hardware.

The Desktop CD is mainly for running the live environment and for a
user-friendly installation that installs a GUI with a pre-selection of
packages for business and personal use such as OpenOffice.org and
Firefox.
