I've never had any problems (I've been an Ubuntu user
since Warty) with using sed, apt-get update && apt-get
dist-upgrade (fixing a couple of things sometimes, mid-progress). And
that's on a few machines, with different packages on each.

If you care about it, back it up.
One thing to watch out for (IME) is config file changes; I tend to
manually diff/change, rather than allowing automatic maintainers'
updates.
