It looks like your /var/lib/apt/lists directory got cleaned out.  You 
might take a look inside to see if its empty (and check that it still 
exists).

Updating should not break anything.  The above warning is common after 
editting your /etc/apt/sources.list file before re-updating the package 
lists.
