Nowadays I just maintain a BibTex file by hand rather than use any tools
for it. It's just as easy, after all.

And also, for something like writing a thesis, I really recommend using
LaTeX directly, rather than some intermediate app. It's not all that
difficult, after all, and you will probably want to use the flexibility
of it for formatting in the end anyway, and then having used something
like LyX will have shielded you from learning the things you need.
