A few comments about those instructions--

Recent vanilla kernels handle initrd without problems,  so the --initrd
directive for make-kpkg should probably be used.  

One might consider copying the /boot/confix-xxx  from your latest
running kernel to /usr/src/linux/.config before doing the configure
step.  It will probably give you more modules than you require (i.e.,
those which come with the Ubuntu kernel), but at least you won't
inadvertently forget some needed ones.
