I have a 4th gen iPod, and use it with Linux all the time, I don't quite
understand what your problem is from your description. On my machine,
the relevent bit of the fstab reads.

  /dev/sda2 /mnt/ipod vfat
noauto,uid=1001,user,defaults,noatime 0 0

When I plug in the iPod, and fire up gtkpod, the iPod is mounted, and
gtkpod reads the info, I add, remove change songs, and then sync. the
only slightly clunky thing is removing the uhci_usb module before
removing the iPod, which is done via a script now.

check permissions, and ownership of relevent files would be about all I
can suggest, but if it's any consolation, it can work fine : )
