Deployment and configuration files

We plan on offering students a dual-boot image for their laptops.  We
plan on making everything as easy to use as possible.  One problem I
foresee is that we may want to alter configuration files.  However, when
there are security updates or a new version it will ask them if they
want to overwrite the old configuration file and replace it with a new
one.

Any suggestions for dealing with customizations in such a distributed
fashion (ie laptops instead of a managed lab).
