Have you checked your "~./fluxbox/init" file? There is a row somewhere
which reads

    session.screen0.rootCommand:
--------------------

where one puts the name of the script (at least I think it is left
blank per default)

    session.screen0.rootCommand: ~/.fluxbox/startup.sh
--------------------

and it should be smooth sailing from there. 

Of course the script also has to be executable with an "x" in the
permissions. Just a reminder to make sure; sometimes I forget to change
it myself.   :)
