Dose this mean that X runs O.K. at 1280x1024 (which you want) but in
your GNOME season it's 1024x768? If this is the case, then there might
by an easy solution: did you played with the "Screen Resolution" from
System > Preferences > Screen Resolution? Try running that and see what
it report to you about your current resolution and see if you can change
it the way you want.
By the way, if you want your GNOME season to follow whatever resolution
X has when it starts, just remove the /desktop/gnome/screen entry from
gconf by running:
gconftool-2 --recursive-unset /desktop/gnome/screen
in a terminal while GNOME is running.
