Baza, 

you might want to try copying the monitor (or display, I don't
remember) settings from your old XFree86 config file to the new
Xorg.conf. I don't remember exact filenames, locations, and what
section of the conf, but I found this solution on an Ubuntu forum a
few days ago. My monitor was stuck in 640x480 after updating. Your
problem sounds similar.
