Which version are you using? I'm using Warty on a number of machines,
and I don't have anything in /etc/apt/apt.conf.d which would cause the
above.
I'm also confused by apt as the man pages refer to a
single /etc/apt/apt.conf file for configuration, whereas, there is
actually a directory /etc/apt/apt.conf.d which is supposed to contain a
number of config files.
