Use gksudo as that's what the launcher in the menu uses. 'gksudo synaptic &' should work fine because it will pop up a dialog box for you to enter your password. Also, I've never confirmed this, but I'm pretty sure running various gui apps as root will change the ownership of ~/.ICEauthority to root:root which gdm doesn't like (won't let you log in).
