Windows "popping under"

I've been using ubuntu on my desktop for a while, and debian on my
laptop for quite some time. Now that hoary is out, I've finally migrated
my laptop to ubuntu. Unfortunately, there is a problem. I've searched
the web and the archives about it, but I haven't seen anything else
about it.
The problem is that some dialogs are "popping under" the parent windows.
I've heard of this problem from a friend that was using GNOME on another
distribution a few months ago. I hadn't personally experienced it myself
until I put hoary on my laptop.
The biggest offender is evolution+seahorse. I sign all my emails, so
evolution pops up a dialog asking me either to enter my key's password
or to authorize the use of the stored password. This dialog appears
below the email composition window, which is very annoying and
confusing.
So I guess I have two questions:
1) Has anyone else seen this?
2) Is there a way to cause this not to happen?
