To change refresh rates you need to reconfigure X. It is a very simple step:

sudo dpkg-reconfigure xserver-xfree86

and the system will drive you trough a bunch of questions, including
resolution you want to run and frequencies. Note that in order for the
changes to take effect, you must not have changed the configuration
manually and you will need to restart X. Logout and login is not enough.
