I was having a similar problem with my IBM Thinkpad, it was resolved 
with the following

acpi=force

Note it is case sensitive. After reading the dmesg, I found that Ubuntu 
was not starting the acpi because my bios was older than 1999. Adding 
that option fixed that and now it shuts down properly.
