There's nothing that can be done in audio cd mastering that would
effect a program's ability to do a CDDB or freedb lookup of album
data. It is, in fact the lookup that is probably failing on some of
your albums. Either the data isn't available (which would be the case
for really new albums, obscure albums or cd's you burned yourself), or
there's a technical problem with the app, your network connection, or
one of those two websites.
Of course the ability to pull down album data is a real timesaver.
Because Sound Juicer doesn't allow you to change encoding options,
I've never used it. "grip" is another ripper that has worked the best
for me in Linux. Albums lookups have always been reliable and you have
complete control over how you want files named and encoded.

For songs that are already ripped, I second Jon's suggestion for "Easy
Tag". It has tons of features and has worked great for me for the past
few weeks I've been playing with it. It's almost necessary as Ubuntu's
default music player doesn't have support for editing track tags
and/or filenames directly.
