Looking at my system, my firefox's user.js is in my home directory in 
   /home/user/.mozilla/firefox/default.xxx/user.js
 (replace "user" and "xxx" by what's appropriate for your system.

As for an user.js for thunderbird, I don't have one.  But I would
guess based on the mozilla-way of doing things that if you create one
it should go in:
  /home/user/.mozilla-thunderbird/default/xxx.slt/user.js
 (as before, replace "user" and "xxx" by  what's appropriate for your system)
