Nautilus ate my customer's website

Not a good sign. You have backups, right?

Are you sure that's not just the browser's cache? It's possible the ftp
server is crap and broken - can you get the sysadmin of the machine to
check ?

The "rising panic" bit suggests to me that you may not have backups. If
the files really are still there, make a backup. NOW. Then do that
*regularly* and even the worst nautilus screw up in the world won't cause
even the slightest bit of panic.
