Nautilus ate my customer's website

Well, if the website is still there (did you try refreshing to make
sure?), then the files are still on the server even if your ftp clients
are not showing them. Try logging out of your machine (possibly reboot)
and then try to ftp in using a normal ftp client (lftp, gftp).

The ftp in nautilus is not yet to be trusted. I don't know much about
why, but I do know it's shaky.

Is using samba to view, and change, files over a network similarly
dangerous? I would assume that this would be very different than ftp in
nautilus, but I thought I'd ask because I am depending on it fairly
heavily.
