Yeah, it's the headers that kill your inodes.  You should never
manually remove files, however.  There are packages for all of those,
just like the kernels, eg. linux-headers-3.2.0-39 and
linux-headers-3.2.0-39-generic (note that there are two for each
kernel version).  Just remove those packages and you'll be fine.

Assuming your kernels (and headers) are being installed via an
upgraded metapackage, the easiest way to remove old ones is 'apt-get
autoremove'.
