Certain nVidia video cards are just jacked up with Intrepid Ibex. There are all kinds of half fixes on Launchpad, so it is a known issue. The problem is that it only seems to affect certain NV cards, while others work perfectly fine. The problem seems to be magnified by running the compositor (i.e. turning on the advanced composite engine in Metacity or running Compiz).
I have two laptops with Intel chips, and neither has any problems what so ever. I also have a desktop at home with a 7600GS dual output video card... tons of issues.

Is there any chance you have faulty hardware? I do a fair amount of help in Answers and it's rare to see people with issues with nvidia now and in fact it's rare to see any problems with graphics. They still pop up but no where near as much as a year or two ago and nvidia just works. I just put ubuntu on a macbook. It gave a message about using low graphics mode (which was still 1280x720). The new x tool seem to work well. After install I installed the nvidia driver from the hardware driver tool and everything worked perfectly - even desktop effects. If even just for testing purposes, I'd try out a different card if you can.
I do know the xorg.conf stuff is becoming depricated. I don't know the ins and outs but making changes there could conflict with whatever is replacing it. I haven't really kept up with this but you might want to check into what is changing.
Please note: Two of the older nvidia binary drivers are not available for X.Org 7.4 yet, so users of these drivers will be automatically switched to the corresponding open source drivers. (from release notes).
