One option might be to put the configuration files you want in /etc/skel/ - these will be copied into ~ when a new user is created. That only gives a starting point for the configs in ~ though, if you make changes to /etc/skel/ after a user has been created they wont be reflected in the user's ~. You could do something with links to get that to work but it would require your users to remove the link and make a normal file before they could make changes.
