I wonder if this is a wubi specific issue. I find Ubuntu tremendously
faster on my machine, installed on the bare metal. How full is the
filesystem that Ubuntu is sat on? Is there a mad amount of IO going
on?

Maybe run "top" and "iotop" (available to install in the standard
repository), and see what's at the top of the list when you notice
slowness?
