You can try using mencoder or ffmpeg. I can't really suggest a GUI  
option for you I am afraid as i only ever use the shell for this kind  
of thing.
If you need specific help with mencoder or ffmpeg their lists are very  
good, also a quick google will turn up a LOT of information about  
transcoding to mp4.
