Gentoo is a source distribution and as such compiles each individual  
package on your system using CFLAGS that (so the theory goes) milk the  
most performance out of your specific hardware (of course finding the  
correct CFLAGS can be a frustrating exercise for a user).
Ubuntu is a binary distribution so you have packages that have been  
compiled using CFLAGS that the developers have selected. These are  
normally the best choice for the WIDEST range of hardware. With a  
machine of your spec I very much doubt that the packages are the  
problem and as others have suggested I would check your hardware.
