I think what OP is saying is something along the lines of the following use case:
1) Joe wants to see a message that was previously said in convo. Joe scrolls up to view message
2) After reading message, Joe scrolls back down
3) Joe expects, from then on, empathy will continue operation as if no scrolling took place. i.e. when a new message is received it will automatically scroll down.

the problem is currently (on my empathy, have not tried trunk), is that
at 3, the window no longer scrolls with new im's.
