If you need to run  any audio-app as root, then your system is severely
misconfigured and should be considered non working.

If you:

1.) install/run the kernel-rt package for UBS9.10
2.) become a member of group audio
3.) use ubuntu-studio-control to set capabilities in
/etc/security/limits.conf
4.) restart

you will be able to run jackd and its apps very well whithout ever
touching any app as root.

So in short: there is no point in trying to fix any "run jack as root"
issues. All the trouble you mention comes from exactly that  - root
touches files, that it should not etc.
