Here are two sites that you've probably already seen that might be of
some use depending on your proficiency level.

Generally you'll want to use qjackctl to configure/run jack, at least
to start out with. Most often you'll have to spend some time finagling
the settings to get your particular sound card to work without xruns
(dropped audio packets) and with a nice low latency.

You'll want to set your input and output devices, specify the number
of channels if all channels do not show up automatically, which they
have never done for me (but it's been a while since I've upgraded my
studio machine). Select "Realtime" if you want realtime support, which
you probably do if you are using jack. Make sure your sample rate
matches the sample rate of your sound card, this can be a big hangup
and lead to bad audio and xruns. The two main values you'll probably
want to play with will be the frames/period and periods/buffer. Try to
get your latency as low as you can, but make sure you do not get
xruns. Then use the "Connection Kit" (button labeled "Connect") to
wire your inputs/outputs around as you like, starting jack aware
applications should cause new capture and playback interfaces to
appear.

That's about as much of a generic high level overview as I can think
to give without hearing explicit questions, I hope that helps.
