Thank you so much for the patch, but oneiric has been updated to mutter
3.1.4, which has these fixes built-in. So I'm marking fix released.

** Changed in: mutter (Ubuntu)

Title:
  Transparency broken in non-maximized windows

Status in Mutter:
  Fix Released
Status in “mutter” package in Ubuntu:
  Fix Released

Bug description:
In gnome-shell on oneiric, ARGB windows (such as gnome-terminal with a
transparent background) show a solid background instead of being
transparent, because mutter is drawing a black shadow underneath the
  transparent parts of the window.
