A few details with my LyX developer hat on :

Concerning the LuaTeX situation : LyX 2.0 has support for it as well as XeTeX. However LuaTeX in
Texlive 2009 is not mature enough to be usable and we added in rc2 new code to detect this situation and avoid to use it. 
This is therefore a fix rather than a new bug.

Hope this helps, feel free to ask for more details.

2.0.0rc3 should be out in a matter of days, BTW.

Bug description:
  Binary package hint: lyx

  In bug 731978 it was decided that we should ship final LyX in Natty
  (or at least the latest RC).

  Debian changelog:

  lyx (2.0.0~rc2-1) unstable; urgency=low

    * New upstream release
    * Add ttf-lyx.post(inst|rm) and use dpkg-maint-script-helper rm_conffile
      as designed.
